OK, I managed to fix one issue on ground fill only and thus verify the problem is not enough space to connect the fills. In this sketch

I reduced the trace sizes around IC 10 pin 1 to 12mils then moved them to provide space (and rerouted one trace between two pins of the IC as well to create even more space) then ran the ground fill again. That allows the IC 10 pin 1 ground fill to connect like this. Now in the gerber output there is sufficient clearance to connect the fill to the rest of the copper (inside the green circle you can see the between the IC pins route of the one trace as well) so now pin 1 of IC 10 will connect to ground as intended. The other missing connections should be able to be corrected the same way.

Thanks, Peter, I am very happy that you found the cause. I will cancel my complaint with JLPCB. For now I already soldered patch wires to the PCB to fix my issues, so I will keep this in mind for future boards and I am sure this will help other Fritzing users who experience the same issue.
